Rewatching this after finishing the series and this line is making me INSANE. Originally I interpreted this line as "Society is a prison and I am helping you break free by destroying an evil corporation" but now I wonder if it's "You're in prison because you've forgotten who you are (the mastermind) and your true purpose (saving the world) and I'm breaking you out by putting you back on your intended path" or perhaps the option that makes me the most feral, he's not actually talking to this Elliot. He's talking to the Elliot who is quite literally locked up inside their inner world. Mr. Robot is telling the original Elliot, "You're in prison, but if I can help this rogue alter complete his original mission, I will be able to free you."
