Raph and Echo haven't had sex yet, but from Echo's guilty lookTM, and Echo looking like she just came back from supposed childbirth, Raph jumped to a conclusion 😑 (he tends to do that in the show)

As soon as Splinter found out there was a girl (not just any girl like April, a turtle like them) coming to his house more frequently, he gave them The Talk.

Raph, who had a crush on Echo (at the time), took the information a whole lot more seriously, and refrained from asking Echo about sex till after season 2 was over; the comic is set later in season 1, so nothing has happened between the two beyond making out from time to time. ┐⁠(⁠´⁠ー⁠｀⁠)⁠┌
