I don't think atheism would affect the zone much, because there will always be people who believe in things, like a little kid believing that's there's a monster under the bed or someone believing in aliens.
And at some point they probably won't need to be beileved in, like they outgrew that belief and can now function without people believing in them.
Kay, so let's pretend that Danny's a part of the justice league, and he wants to mess with them.
Now they don't know a lot about the ghost zone, so they kinda have to take his words as the truth (since he is a resident of the place) which means he can say the most insane shit and they believe it.
Someone says "when pigs fly!" Danny informs them that the ghost zone has flying pigs and there's also flying pineapples.
And then he invents The Game.
He grabs normal playing cards, pokemon cards, yi-gi-oh cards, Bakugan cards, Uno cards, and then he mixes them all together and calls it an official Game of the zone.
He makes up rules and everything.
And then John Constantine comes along, and he wants in on the chaos, so he adds tarot cards.
And when anybody asks him if something about the zone is true (since he is the only person other than Danny who knows so much about it) he says yes.
Somewhere along the way, The Game becomes an actual official ghost zone game.

Hal:...What the hell are they playing ?
John wandering in: hmm? Oh your playing that. *Pulls out tarot deck* mind if I join?

And all the other things Danny's said exists in the zone now actually exist in the zone because people believe that they do.
He asks Clockwork about it, and he just says that "the power of belief is a powerful thing."
MY GOD IT’S FINALLY DONE. This is like a two month painting right here. Due almost entirely to me procrastinating on it lmao.
I just really love the idea of Danny exploring/mapping the zone and just finding the most insanely cool things. I’m thinking of making more like this but I’m gunna take a break before diving back into this really rendered painting style. I need a nap.

The Ghost Zone is known to Creation as the Realm of the Dead.
The King of the Dead kicked his dad off the throne an ageless time ago because he went Abyss (or a bit) nuts. But what if the Frozen King had started the tradition by kicking the original Dead King off his throne? And just locked his deposed predecessor in a sarcophagus of eternal sleep?
And when Pariah got woken up - whoo. The Charred Council was not happy about that.
Or maybe the events of Darksiders 2 & 3 let Clockwork undo the 100 year mess of Darksiders 1?

TL;DR: The Kingdom of the Dead is a subsection of the Ghost Zone/Infinite Realms. The Horsemen somehow meet Danny (King or otherwise is writer’s choice). Chaos ensues.
Headcanon:
Ghost money is a massive running joke among ghosts, since ghosts pay for things through either trading or favours.
Getting someone to work for ghost money is a common prank played on recently formed ghosts that are new to the zone and don’t know how things work yet.
It’s not just useless in the human world, it’s useless in the ghost zone too.

I NEED people to know about the Danny Phantom Pitch Bible, which is a collection of ideas that were originally thought of when DP was being pitched to Nickelodeon. Here are some ideas from that:
Jack was a military test pilot who strapped himself to rockets and shot himself across time and space, mainly because he could.
Maddie was a multi Nobel prize winner for her work in metaphysics (so many prizes you could make a wind chime apparently).
Jazz simply wants friends and to fit in, as while she is intelligent, she is rather lonely and doesn’t have friends.
The name “Danny Phantom” was a nickname given to Danny by his best friends, because he was skittish and scared of his own shadow.
The Ghost Zone, or The Unreal, as it was originally called, housed more than just ghosts. It had demons, and other supernatural and mythological creatures!

Ok, so you know how monarchs and governments, could like issue papers to, like make legal pirates?
Picture this:
Phantom is a king.
He so incredibly done and wants a vacation.
He issues said piracy papers to "Danny Fenton"
Que legal pirate chaos gremlin Danny.
And he goes ALL the way in on the pirate shtick.
Accent, eyepatch, old wooden literally ghost ship (not that anyone notices, so maybe just a liminal ship), crew (Could either be his rogues or just ghost goons) Or, he goes up to the goonion and hires a crew.
Cue the goonion stareing incredulously.
This twink that looks like a summer breeze could blow him off his feet wants to start a pirate crew?
Eh, more like privateers, so it's thenically legal (He has the papers, tho they have never heard of the GZ), the pay is good and and he covers everything from dental to parenthood.
Maybe even become a space pirate.
Also insert Youngblood.
Shenanigans ensue
