In Season 2, Episode 19, "Dreamscaparers", AKA Bill's debut episode, he states near the end that he hates synth music in response to Mabel summoning Xyler and Craz.

However...

In the lost pages of Ford's journal, we learn that Bill made a cozy little space in Ford's living room, as you can see here:

He made tea, set up some chess, lit up the fire place, and for ambience music, he chose...

A synth song. For the ambience, he chose a synth song.

Conclusion:

Bill's hatred of synth doesn't come from his personal tastes in music, but rather because it reminds him of his and Ford's breakup.

So the possibilities as I see them:

the speck was left somewhere else during the events of Weirdmageddon (in the Quadrangle of Qonfusion? somewhere in the Fearamid?) and is still there

the speck isn't actually stored in Bill's hat but is something Bill can manifest and unmanifest at will

the speck got got when Ford quantum destabilized Bill's hat

the speck was accidentally left behind in Stan's brain

the speck got scattered with the rest of Bill's soul when Stan socked him

the speck is still inside Bill's corpse's stone hat

the speck came with Bill into the afterlife; the Axolotl took custody

the speck got confiscated when Bill entered Theraprism

the speck was left with Bill in Theraprism just like his hat and bow tie were

We don't know that it is gone.
