From here, two possibilities :

1 : The devs are just copying real-life culture of the countries of reference for Fontaine and Mondstadt, aka France and Germany, where most of the population is christian

2 : There is a canonical explanation to why they put crosses on graves, maybe in the mythology ? But it should be common to at least Mondstadt and Fontaine.
