He sees it as a waste of time, especially for Flores as he is his assistant. He knows that every time Flores has free time he goes to visit O'Brien in his office, he even knows that he offers to take the reports so he can have an excuse to see O'Brien. In general, Sheffield doesn't care about the relationship they both have.

She was surprised to see how Flores was able to get the attention of someone as reclusive (from her pov) as O'Brien.
