Let me start this by saying the answer will be different for other systems + their alters

But personally, I don't care all too much. It's gonna happen. It's only weird when they associate an alter with their source even though there's differences, especially with alters trying to separate from their source, or when someone associates that crush on a fictional character with an alter and in turn also wants to be with that person's alter.

TL;DR // As long as I personally am not involved, I don't care because I'm not the exact same as my source.
