I think I know how the prank happened in canon.
Look, Merlin can't stand up to Hades power-wise, Hades is a god and Merlin's just a cambion (magically gifted, but there's no way he can stand up to the god of the dead, Hades would curb-stomp-battle him.) Merlin's spell can probably only hold him for what, a minute? Maybe two? So all it would take is a couple minutes for Hades to get free and free his friends. It took Merlin ten minutes to get to his office, so that would have been enough time for them to escape with the book. From there, Maleficent, Hades, or Morgie probably could've undone the protective enchantment and accessed the book that way.
I think that's how the managed to do the prank originally, Hades undid the spell and they got back to their dorms or the base with the book and gained access to it there by undoing Merlin's enchantment
