Dumb AU idea #5: instead of 1 mewtwo, there are 3. Both of the mega mewtwo forms are instead a separate mewtwo. Some pokemon protagonist (either an adult Red or a swsh trainersona, idk) gets thrown back in time [to before the mewtwos have been let out of their tubes for the first time] and ends up landing right in front of the big old tubes holding the mewtwos. The pokemon champion breaks the mewtwos out and escapes with them to some deserted island. So now a time traveler pokemon champion is taking care of 3 mewtwos who are significantly less traumatized.
