Well as far as I can tell it's because of his character design vs the character designs of the male mobians around him. Both Shadow and Silver have aspects to their design that Sonic doesn't have: chest fluff and matching arm colors to their bodies.

Sonic is the only male hedgehog in the main canon games without these features. There is another hedgehog who has a similar body design to Sonic: AMY.

This gives the impression that the typical male hedgehog body type has chest floof and arm fur that matches their body fur.

To further this point, the matching arm fur to body fur thing is seen in almost all other male mobians. Just take a look at this pic of the main trio:

Both Tails and Knuckles have matching arms to their bodies. Tails even has chest floof!

The fact that Sonic's body type is closer to Amy's body type rather than all of the other male hedgehogs/mobians implies that he was born with a female body, yet his gender is male. All of this has made Sonic transmasc coded.
