Eleven is actually a clone of Dr. Brenner's daughter. Some sort of Dr. Fuji and Ambertwo situation like in Pokemon. Adding to this theory, when Brenner gives El the flower in that S1 flashback, the flower is an African Violet, a plant that can be spliced and cloned. I still think this is a small subtext that is subtlety telling that us she's a clone.

Yeah, the thing about this is that I don't even think Brenner is going to be anywhere near the main cast so that interaction may never play out.
